Hello. I've been having the same problem still even after doing the update. I also find that my phone freezes when using the s pen at times. I then have to hard restart my phone. It happened with the first phone I received, I thought it was a phone malfunction.

looks like you just have to live with it unless you want to spend for replacement of your LCD, or you could have them check it first.
Having owned every Note since day one, this is the first time I notice that when pulling the S Pen out, it doesn't come out as smooth as on previous phones
